IMO they also built them that way because they knew people would buy it simply so they would have to put less time/money into modding them for larger tires.
30 equipped TJ = swap axles, lift, tires, blah blah blah
44 equipped TJ = lift, tires, done
Probably also reduced warranty claims.
When you think about it a dana 44 center section (especially the TJ ones - weren't they 30 spline inners and the same d30 knuckles and outers and unit bearings and axle tubes?) really doesn't cost that much more than a 30 to build, it's maybe a couple pounds more cast steel for the housing, a different stamped cover, somewhat larger gear blanks and carrier, etc. The only real difference is the inventory cost of keeping the parts on the shelves for an options package that doesn't sell in very large quantities.
