Sunk in water over night, problems now.

1999 xj I-6 trans type ? 242 t case. My son got the xj stuck in deep water and let it sit over night before removal. Replaced the distributor cap and wires car started and got home. He didnt think about the main seal having a leek and the trans had water in it, and it did looked like mud comming out of trans. I have changed oil oil filter drained trans fluid and flushed new fluid thru. The car starts in park but the shift lever will not move, button on sifter will not depress. I have read that their is a switch in the ignition for the button and the NSS switch can be the problem. Looking for ideas or help. I was doing to flush fluids thru the trans and pray if i can get the xj in gear.

If you pull the console out around the shifter you should be able to manually disengage the safety for the button, and also be able to determine if that safety is working.

It's also linked to the brake pedal, not ignition switch.

The part that is linked to ignition switch is to prevent the key from coming out if it isn't in park...

Im thinking the key is the problem, i can push the shift button and hear the ignition lock. I have the break pressed and motor running and still cant put it in gear. The reason i think the key is the problem is that i put oil in the switch several mounths ago and things started going crazy,radio,lights but the key was easy to install and remove. I was going to pull all cables from the shifter lever and see what happens. I need to start some where with fixing things, I dont know were this will stop or im praying i don't have to replace the trans. Also the water level was over the hood in the front drivers side not the hole hood. I have 8" springs and 35s it was in deep and smells like fish.
 
There are definitely going to be several gremlins to get rid of, and maybe a Bass or Crappie.

If water was in the transmission fluid, and it was run with water in the ATF then you'll probably need to at least drop it and change out the torque converter. Flushing may get most of the water out, but I doubt it will ever be completely out of the torque converter without replacement.

For ignitions and locks, it's better to use a dry lube such as graphite rather than oil. Oil will just make things a sticky mess, and while it temporarily fixes the problem, it may make it worse down the road.

It may also be a good idea to pull the harness from the computer and make sure there is no corrosion fouling things at the connector. The computer should be pretty well water tight though and should be fine, especially since it runs.

Was the water in the interior?
 
I have an auto trans out of a 92 XJ I'll sell ya cheap. I think it's still in my buddy's shop. Dunno where you are but if you want it and can come get it, I'll make you a deal. It has 182,xxx miles on it and worked great when pulled a couple years ago.
 
Water was in the cab, getting a strate answer from a teenager as to what happened is well you know. He finley told me the drivers seat was half under water when the distributor started getting wet. Im just happy that it still runs at this point, as for the torque converter i was hopping to spin the water out after many changes in fliud. I will post more after this weekend of trying things and making a list of what is trashed.
 
about six million made and many sitting in junk yards close, i'm lucky because i have family in the junk yard biz this = free. Thanks for the offer
 
Check the diffs and t-case for water as well once you get it moving.
 
Well now for an update from HELL. I have changed every fluid and filter used on a 1999 XJ sport and some items that i didnt want to change. I have a shop putting in a new trans for me now and will be getting my box of s#%t back soon. I have several problems that still need to be addressed. Head lights dont work 30 amp fuse blown in fuse box, pulled all lamps and checked all wiring and found a little silver box under the drivers side dash mounted in a bad spot to see. The box is MELTED and the wire is melted into the wiring harness, cleared all the wires (5) and removed the melted box. The box has a coil and a comp board inside, anyone know what this is used for??? I have replaced all the cooling fans electrical and mechanical with all the facory plastic back installed. I have no pressure on the upper hose and think the water pump is not working??? The mtr runs sitting still and the temp gauge reads 190+/- with no water flowing I have a 195 t-stat installed and think that i should have pressure on the upper hose??
 
If i'm thinking of the same little silver box that you're speaking of, that should be your TCU. They usually have a sticker on it that says "Aisin"...but seeing as how yours was a submarine for a night, i'd be willing to bet that sticker is gone
 
I have a Haynes book for help with repairs and after looking deeper page 12-4 has the box shown on digram 7.19 I think? I think now this silver box is the hazard flasher? I know the blinkers worked before it left for trans repair. The silver box has made in mexico and many numbers, the wire comming from it are Red withWhite tracer -Black-Two Green wires crimped together-White with black tracer.

The box you speak of is the tcu, it controls the tranny and they mounted them to the inside of the passenger side dash. This being melted could have very well been the cause of your tranny problem depending on the symptoms.
