95 auto tranny help

So I went through some flood water and everything was fine. a few miles later I turned down a logging road. it started uphill so I stopped to go into 4H (i know it can shift on the fly but my linkage rod is shot so I have to shimmy it around to get it into 4H) then I started up the hill and she was starting in second gear! reverse was fine I shifted into 1-2 and still nothing...So I go back to the road disengage the transfer case, and it still started in 2nd gear so I turned it off went from park to 1-2 several times with the key off. Since then It's ran great. I was told I might have had water in the shifter box? the fluid in the tranny looks good. any suggestions? thanks, Josh

The same thing happens to my 95 xj, but only if i do donuts too fast, 4 high up a steep hill or just running in 4 high too long. All i do to fix it is put it in park and shut it off for about 30 seconds.
 
Strange, once after going through some water I had the same problem. I have a 95 as well. For the evening I disconnected the trans computer and shifted manually.

Then the next day I decided to hook it back up. And what do ya know, it was shifting normally.
