Well if you want subs there's plenty of compact solutions that don't take up much room. The infinity bass link is awesome because the second generation has another amp that attaches to it for powering your speakers. So everything is built into one small package and sounds good. They are a little more expensive but you get what you pay for. I have the kenwood X993. I like it better than the new X994, but if you lose the remote you're screwed!

wouldn't another idea for a sub be a truck style wedge box? I'd think that an 8 or a 10 in one of those would fill in nicely. That's what my infiniti does...it's more to support than really bump hard like a pair of 10s in a box does.

Most of this stuff is going to be personal preference either way, I would say the best way to decide what you want is to jump in other peoples jeeps and listen to what they have with your style music. This should help you decide what you like and its the most cost effective way to figure out what you like. All audio equipment sounds different in different cars so try to just stick with XJ's if your putting it in the XJ. The sound projects through the car differently in each vehicle so it makes the sound quality differ.

True but but you get what you pay for sometimes. Pioneer you to have really awesome Decks about 9 years ago that had the best displays. Like my cd player ask what size speakers I have, what size subs, where the speakers are located, if it's an suv or car, etc. It even ask how man inches to fee away they are. You could make any speaker sound good with those options available to you.
