I'd move it if I were you, at the very minimum, get some of that DEI heat shield and put it on there. I am not sure I would be willing to risk getting the ECM hot enough to melt some solder joints. Those already get pretty hot, additional heat soak from a header is never a good thing on electronics. DEI makes this stuff that you can put over the ECM to reflect heat. If you have a pepboys by you, they have it in stock and its like $25.
Why not make a bracket to mount it verticaly in that location. It would give more space from the headers amd still give you the intake you want

Is there no space on the other side of the engine bay?

New Mass Air flow sensor
What is wrong with the one you have? I was under the assumption that 99-06 truck MAFs were interchangeable?
FIRE IT UP DAMN IT!!!
So I have a question. Are you planning on running this for performance at all? I only ask since that manifold has been reported to heat soak like a mother ****er and cause some high nox, but it does have significantly improved VE vs a truck manifold. I am not sure it's relevant in your setup since I assume you aren't going with boost or trying to get large power numbers out of it in high RPMs, but I was just curious since I contemplated buying the manifold for a bit. For the price, you almost can't beat it. Unless of course you can find a loaded LS6 manifold for the same or similar price.
Not sure if this was addressed already or not.
No this was never brought to my attention. Honestly it's not my DD nor a "high performance" build. I thought about putting in a cam, but maybe down the line.
Your reasoning is exactly why I bought it. This was significantly less than any complete LS6 manifold I could find on the interwebs.
