The throttle position sensor is different on the manual vs. the auto. The auto is really two different sensors. One for the engine computer and one for the tranny computer. If you didn't swap the TPS, then you will have lots of issues. Did you also swap over the TCU (tranny computer)? It is normally located behind the facia below the glove box on an XJ. There is also an adjustment proceedure on the TPS when you swap it.
