Maybe your fan isn't blowing hard enough? You said it's cold at vent but not on you.
Before the alignment make sure nothing else is loose like the trac bar or ball joints/wheel bearings, etc.
Lift vehicle, grab tires on top and bottom and check for play.
Have someone turn wheel left and right while looking at trac bar top and bottom, etc...

The only sensor i can think of on the head itself is the water temp sensor on the back of the head. Or maybe the other water temp sensor on the thermostat housing. Neither could be adapted for air filter housing though.....
I was chasing down a similar problem forever. Even took it in to a shop. I accidentally moved a vacuum hose and the jeep died. That hose had a leak and fixed the problem.
Get under the jeep and listen for the knock maybe with someone giving it a little gas. You might hear it or not. If you don't it may be only when in motion. Can be a loose torque converter bolt or maybe a bad u joint. Might also be loose exhaust hitting something under there?
Please search. Ton's of info on this one. Under Advanced search I typed 2001 stalling and found several threads mainly saying it's a Crankshaft Position Sensor most likely......
It could still be a out of balance wheel. try rotating and go on from there. How's the trac bar joint where it meets the axle? Took me a while to find that one was the problem with mine. My hole on the axle was hallowed out. If it was fine before and no changes were made to suspension then...
