I have a 93 ZJ 4.0 that im getting ready to replace the trans in.

My replacement transmission is out of a 98 XJ, with approx 80k miles
The new tranny is clean. came with a torque converter etc.

I am planning to put the tranny on my engine stand and replace the filter and pan seal.

Is there anything else i could do as preventitive maintenance to this newer tranny while it is out?

Test the pump?

It wont be a straight swap, the 98 trans is different in a couple ways. What trans does the ZJ have now?

yeah... 98 AW-4 on an XJ is going to have the new 4 pulses per revolution OSS instead of the old 1 pulse per revolution one. Not sure how the ZJ one differs. Here's a thread that will help (pay special attention to anything lawsoncl has to say) - http://www.naxja.org/forum/showthread.php?t=1021599

Doing the at swap is a huge pia to me, easier to convert it to an AX-15 and use an XJ ECU for the manual tranny, thats provided the ZJ has a 4.0, if it's a v8 all bets are off.
When I put the chrysler scan tool on my 97 the ECU identified itself as an XJ ECU, the ZJ actually had the manual tranny as an option so the parts for the pedals actually exist and the hole for the clutch cylinder on the firewall is already there.

I wonder if you just used a manual tranny ECU and just bolted up a normal auto tranny if that would work, then the ecu would not be looking for an auto tranny signal.

Should work, just feed the auto TCU the signals it wants (TPS, brake switch, input/output sensors, one wire to the OBD II port if you are feeling ambitious) or hell wire a manumatic shifter up and call it a day.

Alright, this ZJ has a 4.0/aw4/231 I might take the OSS off the old tranny and just swap it on then. I'll have to check if that will work

I still think converting it to a 5 or 6 speed would be much cooler....
