I am not certain that it is a difference between Marine and Auto as much as a quality place and an average shop.

I have seen and have had some work done on both auto rag top's and marine canvases and see everything from complete garbage to beautiful from both applications.

Personally I think getting some good recomendations and looking closely at their past work is probably a very valuable tool to considering a shop to do work for you.

Also since almost all of the cost of a product like this is labor and not material obviously the more difficult the application the more it is going to cost and the more difficult it will be to seal.

Just my thoughts and experience.
