3.5" lift with 31's on 1998 with NP242?

So from my searching...it appears that all I will need to solve vibration problems is the SYE and new driveshaft? Would I be good to go after that?

I have the Dana 35C btw in the rear.

Yep, also be sure you get some shims to set the pinion angle once the SYE is done.
